Unhappy 2E0F, 2EF2, 2EF3 etc & other JB4 Codes (misfires and more)

I've been having some weird issues lately and its driving me nuts. Between the JB4 iso water pump issues and some random codes I am getting very frustrated.

Lately the car has been running good and strong sometimes and not as good other times. The car feels pretty powerful but is not consistent on a daily basis.

With this I started to dig deeper. Unfortunately, I commonly am so lucky enough to get a random code thats no where to be documented.

Car:
FBO

6MT

Codes:
2E0F ??
2EF2 (misfire 5)
2EF3 (misfire 5)
87C3 ??

Earlier today I started by doing a coil pack swap on cylinder 4 and 5 to see if the misfire followed. It did not, which leads me to likely believe its not the coil pack. The weird thing is that the spark plugs were recently changed and the injectors are probably less then 20k miles old since the dealership replaced them at 30k with a load of other things... thats another story in itself.

So heres my questions...

1. Can anyone identify the codes above with question marks?
2. Does anyone else find the JB4 not showing the same codes when you click read codes in the software as the dash board read out? I have yet to get the JB4 software to show me 2E0F, but both the BT Scan Tool and the dash read out (speedo 1, tac 1) show it.
3. What is the likely hood of a replacement spark plug by the dealership being bad after a month.

Anyway, maybe someone can find the key to all of these codes. Hopefully its nothing to terrible. Car just went out of warranty and the dealership has always gave me a difficult time to being with due to mods. One possible guess I've been told is the valvetronic motor being bad.... any opinions? Any guides for replacing that? Haven't been able to find anything really.
